I'm assuming this is on a Trillian basic account, not Pro? Make certain you have the 'Keep logs of chats' option unchecked in the 'Activity History' section of Preferences, and then quit Trillian.
If you're using 1.3, you can delete ~/Library/Application Support/Trillian/user/logs — however, 1.3 doesn't work with the current Astra servers, so if you've upgraded to the current 1.4 build, you'll need to go delete ~/Library/Application Support/Trillian/users/user/logs if on Snow Leopard, or ~/Library/Containers/com.ceruleanstudios.trillian.osx/Data/Library/Application Support/Trillian/users/user/logs if on Lion or Mountain Lion.
Once that's done, you can restart Trillian and there will be no logfiles. However, keep in mind that this has made those logs go away for good if you're on a Trillian Basic account. (I mention this because I've actually had someone ask me how to delete message logs, then change their mind and ask how to get them back after deleting them!)
